I read the article, I am confused.

What does it have to do with Iraq and Al-Qaeda? It doesn't say anything about 'Islamic extremists' being based in Iraq. All it talks about is Saudi Arabia.

I thought Saddam was an atheistic dictator?

My understanding is that Hussein started out as more or less atheistic, but he played the devout muslim leader more and more in order to get his people, and other Arab countries, to support him. If I remember correctly, the devout muslim thing kicked into high gear just after the first Gulf War.

IIRC, the iraqi flag was amended in 1990 to include a phrase from the Koran.
